Your checkpoint timings are quite aggressive. Are you using Ambari to monitor and to install the cluster? I would suggest you do so as it’s defaults work quite well. On restart, I believe namenode will do a checkpoint. Are you using HA setup? If non HA, view your secondary namenode logs, in an HA setup, view your namenode logs. Search for “checkpoint” string you should be able to see some messages there indicating if checkpoint is being attempted.
